Hero Alignment Merits are obtained through:

Completing Hero Morality Missions as a hero (including City of Villains archetypes who have redeemed themselves to heroes) a second time or any other time thereafter. Note that the first time one does a Hero Morality Mission, one gets 50 Reward Merits instead.
Converting them from Reward Merits and Inf. 50 Reward Merits + 20 million inf = 1 Hero Alignment Merit.

Hero Alignment Merits can be used to buy most Recipes in Fort Trident, including Purple Recipes and PvP Recipes. See the Alignment Vendor, B.O.T.L.E.R. in Fort Trident.
